I'm unsure what # of users means. If I have people who signup via Joomla but are not registered for any courses, are they users? If a person is added as a student, is it separate from registering with the Joomla site (not LMS)? We have a big website with only part of it being LMS and I don't want to pay for people who aren't going to access LMS - this would be a deal breaker for purchasing your tool.
Number of license users is a number of different students in your LMS.
Joomla user is become LMS student only then he is enrolled into one (or more) course.

Having a LMS user be one that is enrolled in a class is certainly the way to do it. This makes your product much more attractive. Great!

I am trying to register My company and I am having some difficulty in the type of subscription I needed to purchase. I was advised $420 by my developer but I see something for $299. Could some one clarify these two prices and number of user and a contact number to the company. Thanks.

299$ is price without FlashMediaServer account.
420$ included FMS. (10 concurrent connections, 128 MBPS bandwidth...)
FlashMediaServer is necessary only for Video Conferencing.
"10 concurrent connections" means that 10 users could participate in Conference at one time. (You could test conference in our DEMO).

How does the licence work. Take the following example
If I run 5 classes each run for a week over 5 consecutive weeks and each has 20 unique participants have I just used up my years subscription in 5 weeks?
Or does it work this way?
I run 5 classes simultaneously each with 20 unique participants therefore no more students can enrol. After the classes have finished then up to 100 other students can enrol for x more classes
Which on is it?
'License period' is a period during which component will be worked.
'License users' is a number of unique users in the LMS.

No, license period is a constant.
If only 1 class will be runned at the same time, you will use only 20 users of your license (but you could keep your older students statistics - see below for more information).

To run 5 classes simultaneously each with 20 unique participants you need '100 users license'.
To enroll other 100 students after the classes have finished (using '100 users license') you should remove older students from the courses. (their statistics will be romoved too)

So does that means I can have say 1200 users a year as long as each month the users do not exceed 100? (ie I delete the old statistics every month)
Yes, if you will delete learners (their progress and stats will be removed too) then they will not be estimated.
